Also, when finding the angle from the counter clockwise direction from the positive x axis, how do you know what to subtract or when you need to subtract?

Ok ,whenever you measure angle from x axis then put y over x.

And whenever you measure angle from y axis then put x over y.For example in measuring angle of vector A ,put y over x..but in case of vecto B put x over y.
